Do they make replacement wheel wells?

They do not sell rear replacements that I have ever seen. Luckily, it is out of sight so the pieces you fabricate don't have to look beautiful.

Exactly what Brian said. I used motorcycle fenders made for a 300mm rear tire and cut them in half and used the pieces that fit the best. After I truck bed lined the wheel wells all the weirdness went away.

Assuming you have a hatchback Honda has discontinued the replacement rear wheel wells. If you aren't comfortable with fabrication and can find a shell that has them in good condition you can always drill the spot welds out and use the good panels to replace your rusted ones. If you need to look up the diagram of what the part looks like here are the OEM part numbers.
Left Rear Wheelhouse : 64730-SR3-300ZZ
Right Rear Wheelhouse : 64330-SR3-300ZZ
Hope that helps you out. Rust repair is a pain but if you do it right it will last a really long time.
